This is a must do job on the JTD ..from what I gather its a bit fiddley to do tho..so if you aint capable yourself get a mechanice to resite it for you on the side of the battery tray..

not too sure about the jtd's, but i had the same problem and it was sorted out when i sprayed some contact cleaner onto all the engine contacts, not 100% sure, but i think it was the map sensor contact...

when considering removing egr (actually it is blocking the valve by putting thermally resistant metal disk cut to fit the contours of the valve at the end of the back door which leads back to the engine - not the one that leads into the exhaust) valve you should know that the symptoms of dirty and dieing egr valve are among the light blinking : less power in lower rpms, lazy, sluggish acceleration and lower diesel injection, which can repeatedly make your stop if you do not press the accelerator pedal enough.
in Serbia, since the ecological aspects of car controls for registering a car are not as high as in UK, and since the egr valve is a bit expensive (starts at some 135 eur ends at some 280 eur, depending on the year and model) , and gets messed up every 100.000 km or so - we usually block the darn thing at some point (usually at some 100-150.000 km of mileage).
the car then gets back its power.
the valve is accessible easily after removing the fuel pump (i think, three screws) , and then you can block it, do not remove it, just block it.
cleaning it will not produce enough effect, and it will get messed up again soon.
though, i must say your symptoms are not as if the egr is a problem.
i had similar problem last fall, i mean the light blinking, and i changed MAF and had MAP sensor cleaned, (some 55 eur - i think that is some 35gpb for the new MAF, and some 2 beers at the pub for my brother helping me clean MAP), still the light sometimes gets on my screen, and i just ignore it, since the car still flies when i press acc. pedal :) and the mechanic said - leave it - it is some kind of custom for that model...
only problem when blocking the egr valve is that if your country has strict exhaust gas control (when paying for registration, or doing scheduled tech controls, i don't know what the legislative about that matter is in UK) you might be banned of using the car since it is polluting more than it should be by factory specifications.
